Museum of Science and Industry! Cool science + it's an original world's fair building. Also, go to a Cubs game. Seriously. Also Boystown is super fun. The Chicago Diner that Steve mentioned is there and I have had a lot of good nights starting at the diner and then wandering that area. Plan on waiting if you go to the diner.
Also, on 2 occasions I was not stopped from wandering behind the Shed Aquarium post midnight, and the dolphins are often right there and if they are they will totally come up to the side of the tank and wave at you.
